Don't think this was explained yet.
How do I replace ingame models? Like, instead of the Assault Rifle, I want the SWAT M4. Or baseball bat instead of Katana. That's something I actually don't know.

Not knowing for certain...
I would -guess- that you could take a demo of a toon using the desired weapon geometry and a toon using the weapon geometry you wish to replace and compare the two notepad files to isolate the coding for the geometry you want,...(save it for demos)
then rename the desired weapon geometry file to the geometry file name that you want it to replace (for actual ingame modded use). Of course, that won't change the animations at all.

I guess since I4 that hasn't worked anymore. Used to edit the male.txt file under bin or geometry or such the like. Akurei was looking into that, I'm guessing I5 buried it 6 feet deeper too.

I wasn't sure if my suggestion would work but offered it anyway.
I've been looking at their file structures (entirely for the sake of personal curiousity, of course ;) ), and can see how chaotically they've put things together.
