I haven't actually watched South Park since season 7, so... didn't know he left the show.

My understanding is he didnt like the way they made fun of Scientology, his chosen religion. But he had no problem blasting every other religion on the planet, but they touch his precious scientology and he leaves.

He left the show, and then they did a final episode with Chef.

They turned chef into a child molester using patched together audio from his previous voice work for the show and just when he seemed like he had redeemed himself and all was well, he turned his back on the kids and began to return to the pedo-club that turned him into the molester.
